The Master's plan (currently very much in motion), seems to be actually benefiting humanity (on the surface). After almost defeating The Dr., Beckett realizes what's happened and how a key piece was actually preventing him from actual time traveling on that first leap. At which point he and the Doctor go back and fix everything together.
